West Virginia did play the Duquesne Athletic Club AND The Pittsburgh College of the Holy Ghost (original name of Duquesne) on November 21, 1896 according to some sources losing to both.

Duquesne's press guide also lists a tie game the following year to West Virginia in 1897 (0-0). According to our press guide, this October 30, 1897 game was the first game made up entirely of Duquesne students against another purely university team.
WVU has the October 30, 1897 game listed as against Pittsburgh Collegians... Pittsburgh College of the Holy Ghost?
I did a lot of digging through microfilm to reconstruct their original records prior to 1903 which was verified by other college's records and the College Football Data Warehouse.
Either way, the first game between the Dukes and WVU was in the 19th Century and was either a win in 1896 (see citation in original post) or a tie in 1897 (both press guides) ... maybe both.
So the all time series record is verifiably 3-4-2 and possibly 4-4-2.
